Secret Mission 3 can be accessed in Mission 4. You can find it in the back of a hidden area where you need to use Nidhogg Hatchlings twice.

Tips for Clearing Secret Mission 3
Collect the Red Orbs in a counterclockwise direction
Since the time limit is very short, you will fail the mission if you don't move quickly.
First, collect the six Red Orbs in the air on the right using Force Move.
Next, collect the eight Red Orbs around the desk. It is better to break the desk, as you might result in a loss of time if you don't. However, it can be collected easier if you have unlocked Quick Play.
Finally, the last six Red Orbs are in the bookshelves. Move counterclockwise so that the last Red Orb you collect will be the one in the entrance.
